Diagram format not saved

When I change the size of a diagram that has been inserted from EA the size (and other format options) are not saved when I regenerate the section (or document). Is there a way to save these format changes so that the document does not have to be “cleaned up” everytime? Or is there a way to set the size of the diagram in EA?
